The short version
Shopify's one-click update only works if your theme has never been edited in code. If it has, the button is greyed out or will overwrite your work.
The safe method is diff-first: pull the original version and your live theme to a local folder, diff them, and you get an exact list of every change ever made.
Reapply that list to the new version, copy settings across, test in preview, publish. Then put the theme on GitHub so the next update is a merge, not an archaeology dig.
